There are several options available to you.

The simplest is to put the MSI file onto a Network Drive or a USB pen and then goto each machine in your network and execute the MSI. This will install it to the machine and then you are done!

Other options include targeting the MSI during a user login or extracting the zip version and then targeting the executable with a login / boot up script.

How many machines are you dealing with?

If you merged the PC's then you could utilise the "undo" functionality to reverse this. Unfortunatly you will also lose all changes made after the chosen undo time too.

Could you elaborate on the MSI issues you encountered including which OS you are using.

No it is not possible to discover PCs without manual installation or a centralised package management system. This also means that you will have to reinstall the Agent on a formatted PC.

Please be aware that simply 'executing' the Agent as a one off will 'discover' the PC but without regular further executions you will not benefit from many of the Agents features.
